Why not run your diesel directly to the shaft?

Because in open sea with big waves and running just below the surface your snorkel will submerge occasionally. It is important to have a good shut off system and pump out inadvertent water while maintaining speed and course. Your need the shaft to continue spinning for various purposes should your diesel shut down un-expectantly. Its a safety aspect of the design.

Bigger boats do run the diesel directly all the time because the snorkel is a long way out of the water and the volume of the pressure vessel they are housed in is quiet large.

You can interconnect the engine room to the crew compartment but have automatic means of closing the hatch should the internal pressure suddenly drop below 0.9 atm.
