I think that's a good approach.  There's an old adage that applies to restoring/redesigning anything:  "Bring everything up to original first, test next, then modify."  While that isn't always practical, it's a good principle to start with.  Some things one might expect to be a problem turn out to be no big deal, and other that seem to be no big deal turn out to be a royal pain in the patoot.  It also makes it easier to determine if a glitch was present in the original or was introduced somehow when you made the modification.
 
Oh yeah, there's also the one about asking those who have already done it.  Vance and others do come in handy, don't they?

That's a good idea I'll eventually consider.  At the moment I'll likely just leave the configuration as is.  Permanently mounting the motors would gain back some much needed room inside the cabin, and that was my only thought at the time but I'll get some experience with the current configuration and then make a decision at some point in the future.

It might work well to install electric actuators to rotate the motors on their shafts.  They don't require frequent adjustment on any given dive, so the battery drain is minimal.  If you want to set up duplicate controls at the conning tower and the forward position, that's certainly doable.  Giving up the ability to rotate the orientation of the motors seems like a big sacrifice.
