The term is not das boat but das Boot and it comes from U-Boot and that is from Unterseeboot or in english underwater boat.  At the beginnings the submarines were small and refered as boats example Fultons Nautilus (1801) with only about  6 m long a small boat or other small vessels all were small.

     Its time again for some submarine trivia...
 
     Why is it that submarines are referred to as "boats"? Das Boat for instance...
 
     Take a stab at this and guess if need be. You may find your not far off from the actual true answer. I will post the real answer to this question 24 hours from now. It should give you pause and cause one to think. Thinking is a good thing.
