I'll let you know when I know more, but the nice people at trollingmotorparts sent me a wiring diagram and it looks to me like there are only two wires going to the pot and two wires going to the momentary switch. I have some experience with DC reversing and all that should be required is a double pole double throw toggle switch or relay to do the reversing.
 
I have to believe that this is in the controller but the diagrahm does not show it.

I'd be really interested in the wiring for that, as I am doing the same thing, more or less. I'll be mounting the pots in a small consolette with enough cable to stand on deck outside for pre-dives.

I am getting close to installing my Minnkota 101 thrusters. I was planning on stacking the controllers inside my electrical panel with space between them for cooling and just mounting the pot and reversing switches on the panel face. Does anyone have experience with this set-up. I think it will work fine and be tidy, however I am not sure how much heat will be generated by the three controllers.
