Is that a pressure tight ships door ? 
Hmm - you can make the trench a little bit smaller using a plastic tape
or rubber strip selfgluing to one side of the trench - so the o-ring
fits and has still the freedom to work and breath.

For shipsdoors we normaly not use o-rings but square one which fits 
into the groove. On seal devices were a o-ring sholud hold in the groove
in open condition we use normaly groove  like this :
