Thanks for the explanations.  Great job translating the engineering into 
English for guys like me.

Regarding the program, even if it took hours it would be acceptable for 
me.  The primary thing to keep in mind from a user-interface perspective 
is setting expectations up front so the user knows it is going to take a 
long time to get the results, and also to continually provide some 
output so that people know it is still working and not hung.  You might 
consider a graphic progress bar, or even just update the screen output 
every few minutes with an estimated time of finishing.  That way people 
won't be wondering "is it still working??"
